Canon 70D using Canon EF 100mm f/2.8L Macro IS USM Lens

If I start at the bottom and set "A" and then set the top to "B", when it merges the bottom is not in focus. If I look at the individual images the bottom image is not in focus. If I reverse the process and start at the top and set to "A" and end at the bottom and set to "B". The top is not in focus.

Are there any issues with using the Canon EF 100mm f/2.8L Macro IS USM Lens. I tried this in move manual and AV mode.

Make sure that PReferences -> Canon -> Pause between focusing steps is set to 200 ms. Other than that, it could be a mechanical issue. See if the number of lost steps (by how much the lens didn't reach the expocted position) depends on the lens orientation: try shooting a stack with lens pointed upwards, downwards or upside down.

Here is how to resolve this issue:

Had to disable continuous focusing in Live View Mode. Continuous AF set to Disable and AF method set to FlexiZoneAf()
