At one point, it was mentioned stacking images in both B and C and then combining those results together to get the best possible image. How is that done?

You can use built-in retouching tools of Helicon Focus to clone from one resulting image (e.g. method C) to another image (method B). Method C usually gives better results on intersections and edges, while method B better renders smooth surfaces. To clone from resulting image see drop box under source image list on the Retouching tab.
