How do I edit opacity maps in Photoshop?

First you create opacity map, then you open it in Photoshop,edit, save with the same name. Then you reprocess the stack with the edit opacity maps to get new result.

Is it possible to export the finished file as a layered psd file with opacity maps as layer masks?

Sorry, this is not possible. Potentially the file would be of huge size. If we add export of alighed source images, would it help?

I think it would be very helpful to have an export of the aligned source images, all aligned with the HeliconFocus composite. Then we could paint in specific portions from any image in the stack.
