I'm trying to figure out how to complete panoramic shooting with Helicon Focus. Does Helicon merge stacked images into a panorama or should I shoot a stack of images (scene A), then move say right and shoot another stack of images (scene B) then focus stack (scene A) then focus stack (scene B) and then use say Lightroom 6 to merge (panoramic) of focus stacked (scene A + scene B).

I worked a stacked panorama scene just yesterday. Standing on the left, at the base of a waterfall, I created a stack of the left side of the waterfall, then a stack on the right side. The left side stack required 1 more frame than the right side stack. Thought this curious at first, but the right side was in fact farther away. That stack's first frame corresponded to the second frame of the first stack. So your solution, stack, then create the panorama is the best approach.
