I am making mosaic close ups of flowers, shooting several rows x several columns in macro mode, focus stacking each frame in Helicon, then combining the frames in a pano program (Autopano Pro). The pano program has trouble aligning the stacks especially if I am too close to the subject (1X). I typically have to do a lot of Photoshop work to align edges that don't match up. Is this possible to achieve or am I just pushing the capabilities of both programs?

Sorry for the late answer, I've missed your post somehow.
The stiching may be difficult in some cases. As you know Pro version (Windows) of Helicon Focus also has Panorama function. If you do not have image distortions and images are not rotated, that solution may help you.
