Often when I am shooting a stack with Helicon Remote and my Canon 6D in manual mode, I will lose the ability to set the shutter speed from Helicon Remote. I can still change it in shutter priority mode, but that is not what I want. This is something that has happened before, but it usually does not persist after power cycling the camera and computer, which is what I am experiencing currently. I have also tried bypassing the USB hub and removing the camera's battery (AC adapter's dummy battery, actually). I am not running any of the Canon programs that take control of the camera. I do run Magic Lantern, but the card is currently not in the camera. I have not, as yet, tried reverting to vanilla firmware.
Any idea what's happening?

The problem is in the camera body settings, possibly in the firmware. It's not in the software.
