helicon focus is changing the color of my file

I processed tiffs with color profile of adobeRGB1998. I pull them into helicon focus to make a stack, and the final result is completely different than the source files in terms of color and saturation. I tried so many things and don't know what's going on.
I posted about this earlier. The moderator asked to upload the stack but I was not allowed to due to strict client nondisclosure agreements. I'd like some suggestions of what I can troubleshoot myself. Has anyone had this happen? When does it happen to you?
I'm starting this job again tomorrow and worried about this problem, and not having time to solve it during the shoot. The software is crucial to this workflow.
