New to Helicon. Can we process .nef files directly with Helicon or do they need to be converted to another file type before processing?

Yes, you can process .nef files directly with Helicon.

Thanks for the info.
We did a test processing directly with .nef RAW files, and while it did a fine job of assembling the focus stack, there was a fairly noticeable color shift with the final image. When wed converted to .tiff files prior to processing through Helicon, the color stayed much closer to the original camera files.
Is this a normal outcome?

I think this depends on RAW development setting in Helicon Focus. You can select RAW engine there and white balance management.
