Helicon Focus is exaclty the program to merge images made with StackShot. If you purchase Pro or X64 version you will be able to use Helicon Remote utility to automate focus bracketing. More info you will find here:

3- Which is better for it nikon d5000 or d90 ?

D90 is definitely better, it is more expensive series. We also found that D5000 does not work stable with Helicon Remote.
