I'm getting this strange pattern of lines on my Helicon pictures. Can anyone tell me the cause and what I can do to prevent them?

Most probably the lines appear because source images have different brightness. Make sure that Brightness adjustment is enabled in Helicon Focus settings.
Note, that Helicon Focus is not always able to properly adjust brightness because the brighness change is not the same for all parts of the images. This may happen if you shoot not in Manual exposure mode and camera corrects each shot a bit differently.
