While I normally use Stackshot, I decided to try focus stacking, to compare the results. After setting up, I click choose Autofocus, then click on the nearest point on the screen image. The camera briefly focusses on the chosen spot, then goes completely out of focus. Maybe I am missing a key step, ...

Okay: dumb mistake on my part. I renamed the folder and forgot to add a 'Counter' tag.

When shooting an object that is about 1cm deep, in order to focus on the top and then the bottom the camera moves almost the entire length of the rail (a lot more than 1 cm).
