Ok, after a reboot, the downloaded beta zip works fine and focus bracketing DOES work right.
The update downloaded as part of the Focus auto-update still breaks things.

Since the office update, my remote no longer works with the D7000. Live view is NOT available, but taking a photo does work. The focus controls work, but the focus stacking DOES NOT work. It doesn't cause the focusing motor to run.

My understanding is the last version of Nikon Remote (released in November) has D3100 support.
It also has D7000 support, which is what I am currently using since the Helicon Remote product just crashes on the D7000.
