Yes, it will work fine. Even though I would suggest to move focus in a regular step to mimic automated focus bracketing. If you use camera autofocus to focus on different subjects in the scene, please make sure that you are using methods A or C which do not require consecutive focus movement. Yes, that's the issue, the program couldn't calculate the DOF so it couldn't calculate the number of shots based on that. First of all, go to the camera body settings, disable quick review / image review (not sure of the exact name in your particular camera) and see if that helps.

Legacy method B produces better results (you can enable it in Preferences). But we would suggest to set smaller aperture to minimize blurring of out of focus areas because now you can see optical artifacts which no software is able to completely overcome.
